What does it mean when two pairs are flashing but it says pass?

Yes, it means the flashing pairs are split pair, it can also be a normal cable to be used, but will influence the speed a little bit . so the device tell it "Pass".

Anyone had issues with batteries? I so tried a few 9v brands from durcell to a store brand, but an all seem to turn on the device but powers off.

Not teaching you to suck eggs, but have you checked the battery power level afterwards, in a separate tester, to see if they are being run down by a faulty machine?
