Can LEDs be disabled?

If you plug the power lead of the fan into the 3 volt pin instead of the 5 volt pin it will disable the LED this information is in the instruction on assembling the unit

Is anyone using this without the fan? if so, does it cool better than other passive solutions or not much difference?

Why would you buy and device with a fan and then not use the fan? Why not just buy the passive device? The fan is very quite if you’ve got everything nice and tight.

Does this unit allow enough clearance below to still use heatsinks on the ram and usb controller?

No to the ram chip. You're, yes to the usb controller. I have one on it. You could technically weld a piece of copper next to the heatsinks pipe that could also cool the ram chip.
